The apse of the building is based on a trilobed crypt with an altar in the central lobe, with three single-slit windows and also paved with opus signinum. It is dedicated to Saint Celoni (Saint Celdonius), who died as a martyr around the year 300.

The crypt is accessed from the north-east corner of the building’s interior, via stairs and a long corridor that overlooks the access to the crypt.
